Despite the changes City once again found themselves on the back foot, as Jhon Duran came agonisingly close to giving his side the lead just minutes after the kick off.
The Colombian striker was again at the heart of the action on 16 minutes as Morgan Rogers found him inside the box and he duly converted to put the hosts in front.
Villa maintained their control of their game after the interval and were rewarded for their control as Rogers netted from close range to make it 2-0.
City were largely ineffective throughout the second half, until Phil Foden netted a consolation deep in stoppage time.
